Questions about water leaks

I have a 99 SC2 three door with a sun roof that I picked up late last summer. The car is in good shape for the most part except for strange water leaks on both sides of the trunk, the passenger side floor, and on the left side of the headliner again on the passenger side. I took it to an auto body guy I know and he told me about the 4 roof drains so that is a good place to start but I have a couple of questions:
1. Why is there so much water if the sun roof is closed? Does that mean I need a new gasket around the glass?
2. Do I need to do anything to seal around the drain hose outlets or are they just getting overloaded?

Cab water leak
I have a 2003 L300 and had water leaking onto both left and right front floorboards especially after a heavy rain. The air conditioner drain that goes through the firewall was plugged up and there were a lot of leaves/pine needles that had gotten underneath the plastic cover just in front of the windshield and under the wipers.
I removed all the debris under the cover and unplugged the AC drain. No leak in the ensuing 6 months.

I own a 2004 L300, living in Ventura County, California. We had flooding on the passenger front floor. A quick search of the web revealed the clogged HVAC drain plug which was quickly and very cheaply (Free, but we gave the mechanic $20 for the trouble) resolved. Dry as a bone floor boards ever since and now it's on our annual maintenance along with the other drains.
